Abstract	The specificity of the educational process in physical education with students of a special department of the university associated with the extreme heterogeneity of this population. The article deals with the contradictions arising when the educational process, as well as issues of control and discipline of the grade performance, "physical education" in the special medical groups. Submitted field distribution of organizational and methodological differences and the level of decision making in the context of neutralizing the negative impact of conflicts on the data organization process of physical education in high school. It is possible to divide existing in the educational process of the negative factors and to focus on those that exist in the theoretical aspect or in the "Basis" of the departments of physical education. The existing approaches to the acquisition of educational groups for practical sessions with students who have variations in health status were analysis.
